The effect of linkage disequiliblium on the efficiency of linkage analysis was investigated using computer simulation. Chromosomal map length of 0.6, 1.2 or 1.8 Morgans and average recombi-nation rate between markers of 0.05, 0.10, 0.15 or 0.20 were assumed. The genetic linkage map was constructed using a two generation reference population comprising of 24 full sib families and 192 progeny derived from a cross between 12 F1 sires and 24 F1 dams. F1 animals were produced by crossing three grandsires from a different breed with six grandams from another breed. Chromosomal map length and recombination rate between DNA markers with the lod scores were estimated using genotypic data from the reference population. DNA markers considered were at regular interval and random interval on a chromosome. Estimates of chromosomal map length, recombination rate and led score were not affected by linkage disequiliblium of one population when another population was in linkage equiliblium. However, the led score increased linearly, and standard errors of chromosomal map length and recombination rate decreased with maxi-mum disequiliblium of a population when another population was in linkage disequiliblium and both population had the same sign of linkage disequiliblium parameter. In this case, linkage disequiliblium between DNA marker loci in initial populations was found to have effect on the efficiency of linkage analysis.
